could have one for Public Trust with CBP and another with Secret Clearance with military.
Do I finish two e-qip?
What if the two starts within weeks from each other?
Do I put Yes on each other when asked if you have been checked before? And agency info etc? When they are both in progress without decision yet?
Thank you all.

You are free to apply to any and all. I would list anyone that tells you there is an active investigation.

I agree with Amber! I was in a similar position, where I had a DoD contractor clearance, and had to apply for another clearance when I went to join the Army. I filled out another entire Sf86 and they ended up carrying the clearance over regardless so it was all useless.
Investigators can almost always see that you have a clearance or started the process, so be as detailed as possible with that kind of stuff.
